Answer: Popes Gregory VII (1073-1085) and Urban II (1088-1099).

While one could argue that both Gregory VII and Urban II were not "great" leaders for specific reasons, it can not be denied that they were important. Not in any great ecclesiastical revelation or anything that you would expect from a great Pope, but in laying the ground work for the greatest single military conflict of the Middle Ages, the Crusades. Gregory VII had plans for a massive military expedition to the East in as early as 1074, but quickly became distracted political squabbles in Europe over church policies. By the time they were solved, Gregory VII had died, and his plans were scrapped... for the moment.

His successor, Urban II, however quickly rekindled the flame behind Gregory VII's plans. The Byzantine Empire had been thrashed by the Seljuk Turks and was calling on all able warriors to come to their aid. Urban II sezied on this opportunity to call for the First Crusade, which captured Jerusalem in 1099.

And the Crusades enabled the emergence of many "great" leaders in the course of the fighting. The Kurdish warrior Saladin, who would unite the Muslims and recapture Jerusalem. Richard I of England who would lead the Third Crusade to try and retake Jerusalem.
